Now.. I have two different directory conventions for Albums with only one CD and ones with more...

Artist\Year - Album title\Mp3s:
<Artist><\><Year> - <Album><\><TrackNr> - <Title><TRASH:4>

Artist\Year - Album title\CDx\Mp3s:
<Artist><\><Year> - <Album><\><TRASH><\><TrackNr> - <Title><TRASH:4>

is there any way to combinate these two to tag all files at once?

I cannot think of any way to do both formats with a single template right now, you probably need two sweeps to do it. (but after all, a template describes one format, so it's really not that strange :)).

Also, I would recommend that you exchanged the <TRASH:4> for the string ".mp3" (without the quotes), to prevent the program from attempting to add tag data to files that are not mp3:s.
