Hmm, ok, strange.  And you are sure that you were writing to the correct bookmark file too? (Netscape/Mozilla have a nasty habit of scattering out different bookmark files throughout the computer).
Also, I know that at least Netscape (which is partly based on the same code as Mozilla) has a default option to leave a "background process" running, even if the browser seems to be closed (to be able to bring out the browser faster when it is requested). This might have something to do with it, if it is as you claim, that the bookmark file is immediately overwritten with the old bookmarks after it has been converted (if Bookmark Converter does not complain that it cannot write to the file, it has indeed written the bookmarks to the file, and then it must be some other program that overwrites it again if it later is found to be in the "old state").
