The different directories are partly a remainder from earlier, when there were some problems with the installer I was using. It seemed not to completely overwrite files sometimes if you installed it over an old version, so I suggested a new directory for each installation. But that's also exactly what it is, a suggestion, you can choose any directory you like to install it to (but I understand that it might be annoying anyway).
The problem with multiple entries in the "installed programs" list is due to the stupid installer program I am using. It refuses to let me upgrade the current entry when installing a new version. That is also a reason for why I suggest a new directory each time, so that it is really two different installations, not just two entries and one installation.
Anyway, this is already on my list of things to fix in the future, thanks for reminding me again!
