Actually, IE favorites are currently not sorted at all by BMC. The problem is that Internet Explorer sorts them automatically as long as special undocumented binary sorting information is not written to the correct places of the Windows registry during the conversion process. Currently, this works in BMC for versions of Internet Explorer prior to 6.0 SP1, but after this, they changed this undocumented format to another one, which is harder to reverse engineer, and which is also unstable in the way that if one byte in it is wrong, you cannot start Internet Explorer again. :-( So, BMC does not fully support this yet, but I have partially implemented it and will try to get it released in a future update.
When this binary sorting information is not written to the registry, IE sorts the bookmarks itself, in alphabetical order. Either there is a bug in this sorting in IE, or there is partial binary sorting information left in the registry from your old IE favorites, that is interfering with your new ones, making their sorting order messed up (more likely). In that case, you can try resetting this data from inside Bookmark Converter, by using the tool available in the "Utilities" menu, called "Internet Explorer favorite ordering data backup/restore/repair".
