I get a CGI error when I try to search (and I'm too impatient to look through every post), so forgive me if some or all of these issues have been beaten to death already.

There seems to be a bug in the "mass clean up tags" feature. For example, some of my mp3s have an id3v2 "comment" frame with CDDB Disc ID information. No matter which boxes I check or uncheck to clean up, these frames are always removed. I tried the same thing in version 3.05 and the frames stayed intact.

I'm not sure if this one's a bug or not: When I manually delete an additional id3v2 frame for a single file, the file's modified date is changed to the present. If this is on purpose, consider it a suggestion to add an option to preserve the file date in this situation.

One thing I forgot: the "comment" frames are also removed when I mass set tags, even if I (for example) only check the "artist" box.

Thanks for the bug report about the file dates, it is noted and will be fixed.

About the additional comment frame problem, could you please send me a sample file on which I could reproduce this?
