Since up###### to Opera 9.27 (I don't like 9.5 or above), FF3 and IE7, Bookmark Converter makes a mess of my Bookmarks. I have been a registered user for quite a while now, and used the synching very useful. I have had to stop using the synch at boot option, and in fact have had to stop using the program entirely. It seems that it might be the FF3 that's causing the problem.
Is there a workaround you can offer until BM Converter is (possibly) upgraded to allow working with the new browsers?

Yes, Firefox 3 changed the bookmark structure completely, and started using a complex binary database format, which is currently not supported by BMC.
I sadly don't have a workaround for this problem at the moment either, sorry.
