I'd like to second that suggestion. pdpucci, PC Magazine released a tool called FavOrg that would refresh your favicons. To do so, the favorite would have to be validated. Invalid favorites were marked as such. The tool always timmed-out on me at work, but it may work for you.
Also, for IE favorites, using Windows Explorer, browse to the folder where your favorites reside, and switch the view to "thumbnails". Explorer will put a thumbnail view of the page in the viewing pane if the favorite is valid. You'd have to manually delete those, and check each folder discretely, though. After doing this, use BMC to convert. 
It would be cool if BMC did this too, as well as refreshing the favicons.
