Is there a way to add support for the disc number (x of y) and total track count from iTunes?  I'd like to be able to set these flags as well as the "Part of Compilation" flag.

It depends on how iTunes store these. If they is stored in ID3v2 tag fields, it is quite likely that Mp3/Tag Studio can do it anyway.
