This is most likely due to a problem that has been discussed on this board before, namely, for some users and in some versions, Firexfox seems to automatically revert its bookmark file to an earlier state when an external program has edited it.
I'm currently looking into solving this, but if you have any clues or observation to share from when this happens on your system I'd gladly accept them.
I know that Firefox keeps a backup bookmark file (named "bookmarks.bak") in the same directory as the live bookmark file, please try to overwrite both of these with the new merged file instead of just overwriting the live one, and see if it makes any difference (i.e. copy the newly converted/merged file "bookmarks.html" to the name "bookmarks.bak" too).
